I don't have proper profiles for the 1D Mark III yet, but auto-profiling does a pretty good job nonetheless. Very interesting! So PFS does not come with an embedded version of NI, but rather uses an existing install of NI to do the work? It also sounds like it uses NI on the converted image data, rather than working on the raw data before it is converted?

I'm surprised you even need to use NeatImage on your web-sized images. Shrinking at 20D image down that much (3500 pixels down to 500 pixels along one dimension) will drop out most of the noise anyway. Why not shoot a calibration target (following the directions provided in the documentation) at the same settings as your sky shot, and use that to develop a profile?
