Yes, you have to go into each clip, edit and configure NV for each clip. Most recent settings are not automatically appied when you add NV to a new clip. You have to actuall configure (build a noise profile and optionally adjust the filter settings) NV for each new clip. I guess there is no need to ...

Before doing anything else, please make sure you use the latest version of Neat Video. Use the original download instruction to install the latest version. Any (broken) copies of our products that come from third-parties (read, from pirates) are not guaranteed to be free of technical problems. I guess you are being hit by one of those.

In principle, Neat Video should work better on stable footage, so I would try to use it after deshaker. Using it with a specific filter of course requires experimenting, but I think there shouldn't be any issues.

Everything can be filtered but you need to find a way to build an accurate noise profile in each case. If you get bad results than means the profile you use is inaccurate or not corresponding the noise properties of specific scene.
