You can split the clip into subclips for each scene.

You can try to enable adaptive filtration in the filter settings, this may help a bit.

If you filter a clean part with a noisy profile then you may lose some details, but adaptive filtration may help to avoid that. Try it.

Neat Video doesn't benefit from that option anyway, NV uses multiple cores itself, so it is better to just let NV do it.
