Probably the field order is incorrect either in original clips or project itself. That could produce such an effect. Try to change the order to see if this makes a difference.

Disabling temporal filtration will reduce the quality. Please try that on a short clip and you will see the difference. It may be not really necessary to disable the temporal filter. If you are going to do deinterlacing anyway (as you say, for compatibility with other clips and plug-ins) then the deinterlacing time is not factor, you anyway have to spend it. Please make sure you actually encounter those limitations with Vegas and NV for Vegas, otherwise there is no point in shifting to another host.
