The latest version of Neat Video for VirtualDub (v1.01) can be directly used from AviSynth scripts and there is a section in the user guide that explains how to use it.

I think you are right about the stabilization, if it is done before noise reduction then the temporal filter has more opportunities to reduce noise levels using data from several frames. In any case, please try to do that both ways to see if this theory is correct for your video sequences. Thank you...

I don't think other effects cannot be applied, they very much can (I saw no examples where other effects couldn't be applied).
