Noise filtering reducing sharpness in other areas

I use the demo version of Neat Image & as a plugin to Photoshop CS2. I am facing this peculiar problem for a few days now. This is what I am doing now :
1.Select the portion of the picture, viz. the sky, which has noise
2.Create a separate layer & paste the selected portion
3.Reduce the size of the image to 1024 pixels (as required by demo version)
4. Run Neat image to reduce/clean the noise in the sky
5. Merge the layers in Photoshop CS2
6. Resize the whole picture back to original.

What I am observing is that while the noise in the sky is fully removed, the other parts of the picture (which was not selected at all for application of Neat Image), is loosing sharpness. It appears as if Neat Image has been applied to the entire picture.

Would be glad if somebody advices me what's the problem & the solution to the same.

Please note that the Demo does not require 1024, it just doesn't process parts of the image outside of the 1024x1024 area in the center of the image or selection.

Anyway, I do not recommend to do resizing because resizing is the most likely reason of the reduced sharpness. Also, when you apply NI, make sure you apply it to the correct layer.
